In Natural Doctrine, players follow the story of Geoff, a guard soldier from the last human fortress city of Feste, in a world where humanity struggles for survival against other species like goblins, orcs, and minotaurs. The plot begins with Geoff and his fellow adventurers undertaking missions to clear out goblin dens to acquire a coveted substance called Pluton, which is vital for powering human technology and magic but is toxic in its raw form. During their initial expedition into the mines, they encounter a new, more dangerous type of evil, a rapidly expanding subhuman species, which forces them to realize the true, dire threat to their entire kingdom and shifts their objective to warning the kingdom and fighting for humanity's very existence.
